I use the Ultra Pro 4 pocket binder for each set and sort those by set number with the op cards for that set at the end.

For the dice I use a box from Home Depot meant to hold bolts, nuts, and screws. One I use to carry teams and bags for tournaments and the other 3 have 2 sets in them a piece. One with AvX and UXm. Another with YuGiOh and D&D. And the third with JL for now but it will go with War of light. And I'll buy another for when Ultron comes out for that and the Spider-man set.
