I'm going to keep it simple, and let others share with you their opinions on the electronics part of it.
As far as the extruder goes, I would get a dual gear extruder like this as an example instead of the creality one. It is just better having two gears mesh together and if you ever want to print flexible filaments, it is a must.
You do not need new motor wires. The hot glue is super easy to pull off. It doesn't really adhere to the plastic parts. Plus those wires you linked do not come with or solve the wire connections for the end stop switches. The stock wires are a 6 lead harness (4 wires to motor and 2 wires to limit switch all in one).
Lastly, some feel it is necessary to do these upgrades to get a decent print. If you are not half way decent at getting prints off the 5+, these upgrades are not going to solve the problem. I always recommend getting good at printing on the enders before the upgrades. The tinkering is fun, if that is your thing and learning how these printer operate is good knowledge to have, for sure. I just don't want you to think that these upgrades are the answer.

I had to reverse the stepper motor and drop the E Steps for extrusion but I'm not having any more issues.
